Bulk RNA sequencing provided us with means to understand the biological gene expression changes at a global scale in health and disease. However, biological systems are composed of heterogeneous populations of cells that have different gene expression profiles and are interacting differently with each other. Single cell sequencing has been a groundbreaking technology that precisely allowed us to pinpoint the gene expression changes taking place in every single cell of your sample of interest.

During this course you will be guided through: a) the basic biology required to understand the sequencing process. b) basic and advanced computation and statistics methodologies to get into the analysis. c) a streamlined analysis process starting from raw data processing until interpreting the data and gaining biological insights from it. To make it more focused we divided the course into two levels: basic and advanced. A prerequisite to taking the advanced level is the basic level.

• Input the data and perform quality control.

• Pathway Network analysis using Cytoscape.

Advanced:

• Pooling and integration of multiple single cell data sets.
• Integration of protein-level data using CITE-seq antibodies.
• Pseudotime and trajectory analysis.
• Cell-Cell interaction with NicheNet.
